FFT with PCI-5640R & PXIe-5641R

Hi Sir,

        I am doing FFT for Peak search only in following four ways:

(1)    with PCI-5640R in Intrument mode

(2)    with PCI-5640R in FPGA mode   

(3)    with PXIe-5641R in Intrument mode 

(4)    with PXIe-5641R in FPGA mode  

Kindly guide me that which method can give me best results i.e. ( Minimum Detection Time and Maximum Frequecy accuracy.)
