How do I uninstall the 32bit version of LV2009 and keep the 64bit version operational?

Have you tried to simply uninstall the 32-bit version? You know, Add/Remove Programs (on Windows), and select "National Instruments Software". I am assuming you have LabVIEW 2009 or higher? The 32-bit and 640bit versions should be listed separately.

I'm concerned that there are shared components and the 64bit version will get wacked.

Labview 64bit and 32 bit versions are indipendent. It is important to note that not all modules are 64 bit compatible.
