Good evening, our FPGA board (Cyclone V) has an output voltage of 3.3V but when we transfer it to NI DAQ (USB-6353), the voltage reduces to 1.6V. What are the possible causes and what can we do about it?

What do you mean by transfer? what is connected at the other end? how much current does it draw?

We used NI DAQ to transfer the data from MATLAB to FPGA. The output from NI DAQ will then be transferred to the FPGA board as an input and will be transferred back to MATLAB through NI DAQ. NI DAQ was used as a medium to compare the MATLAB/Simulink results to the FPGA results.
We are not able to read any current in NI DAQ.

Please share the DAQ model, connections between FPGA and DAQ, DAQ tasks you've setup.

Please draw a wiring diagram. We can't guess the actual connection from the image.
Make sure you are choosing the correct input configuration. See Table 1 of Field Wiring and Noise Considerations for Analog Signals
